Summary of PhD Program:

This is an exciting opportunity for a talented student to join the interdisciplinary laboratory of Professor Greg Hannon located at the CRUK Cambridge Institute, University of Cambridge. The Hannon laboratory has broad interests ranging from discovery research to cancer biology. This studentship is embedded within a team of approximately ten scientists focused on RNA and chromatin biology. Work in the team covers a wide range of areas, including transcription, export, and processing of PIWI-interacting RNAs (piRNAs), as well as the establishment and maintenance of chromatin marks required for the silencing of transposable elements. This project aims to uncover the molecular mechanisms that underlie the piRNA pathway mainly using the fruit fly Drosophila melanogaster as a model.

2. Fully Funded PhD Position in Understanding Fibroblast Functional Heterogeneity in Pancreatic Cancer

Summary of PhD Program:

Cancer-associated fibroblasts (CAFs) have been shown to promote pancreatic cancer progression. Our laboratory and others have demonstrated that CAFs are characterised by different populations that can differentially contribute to tumour growth, metastasis formation, therapy response and immunosuppression. This research project will investigate the interplay between different CAF populations and malignant cells in pancreatic cancer with the goal to design combinatorial therapeutic approaches.

5. Fully Funded PhD Position in therapeutic and climate change applications

Summary of PhD Program:

Our lab is particularly interested in studying the discovery, engineering, and development of super-enzymes. We are currently developing technology that allows the screening and computational interpretation of combinatorial complete libraries of mutant protein variants. We are now in a position to further develop and deploy these technologies to supercharge virtually any natural biochemical reaction in applications ranging from signaling and therapeutics to carbon capture and climate change. By benefitting from these novel technologies and initially identifying the best natural proteins for a given biochemical reaction, in this project we will be able to deeply screen for novel super-enzymes that enable new biological functionalities, and effectively exceed the functional properties of these natural enzymes.

6. Fully Funded PhD Position in breast cancer treatment response

Summary of PhD Program:

Breast cancer patients show highly variable responses to different treatments. Some respond durably, while others start by responding but eventually relapse and a subset show little evidence of response at all. The biological basis of these differences remains obscure but the spatial architecture of tumours is likely a major contributor. Novel technologies for multiplexed molecular measurements of tumour tissues that preserve spatial relationships offer the opportunity to precisely dissect the contribution of the spatially resolved multicellular tumour ecosystem as a response driver. To take full advantage of multiplexed spatial measurements, however, we must devise efficient computational tools to parse and integrate these data across assays. We are collating a large and unique collection of multi-modal spatial data from hundreds of breast cancer patients enrolled in neoadjuvant immunotherapy trials.

7. Fully Funded PhD Position in Leveraging innate lymphoid cells to improve cancer therapy

Summary of PhD Program:

Conventional cancer treatments, including radiation- and chemo-therapy, are capable of stimulating the immune response to cancer cells. Understanding how anti-tumour immune responses are locally triggered permits the design of better therapeutic strategies. We focus on a novel immune cell-type called the ‘Group 2 Innate Lymphoid Cell’ or ILC2, which is emerging as a critical link between innate and adaptive immunity. This PhD project specifically focusses on revealing both fundamental immunology about how ILC2 interact with adaptive anti-tumour immune cells, and subsequently aims to therapeutically exploit these findings in models of solid tumours.

8. Fully Funded PhD Position in Epigenetic Features of the Genome

Summary of PhD Program:

The lab exploits both chemistry and biology to address fundamental mechanisms of genome function. While many genetic determinants of cancer are known, alternative nucleic acid secondary structures and chemically modified DNA (or RNA) bases can be epigenetic features of nucleic acids that are important to normal biology and in oncogenesis. The project will explore chemical modifications as epigenetic features and how these influence secondary structure formation and function in the genome of normal and cancer cells. Fully Funded PhD Position in Defining the role of FOXA1 and functional residues in pancreatic cancer

Summary of PhD Program:

Pancreatic Ductal Adenocarcinoma (PDAC) is a deadly disease with one of the worst survival rates, due to the lack of treatment options or clinical advances. Recent evidence has suggested that the pioneer transcription factor FOXA1 gets co-opted in PDAC to drive metastasis in the advanced disease setting. We have validated this initial finding and have provided insight into the role of FOXA1 in this disease, where we have found that it does not contribute to primary tumour growth, but instead becomes a driver specifically in metastasis. Given the important role of FOXA1 in PDAC metastasis, we aim to characterise its function in this disease context. We have generated a number of resources and reagents that allow us to identify specific residues on FOXA1 that are important for its function and to potentially discover FOXA1-associated proteins that contribute to metastasis.

Summary of PhD Program:

The first area is the investigation of the structure and function of DNA (and RNA) secondary structures called G-quadruplexes. Studies both in vitro and in cells suggest G-quadruplexes may be important for the control of transcription, translation and other key processes in biology. We employ cutting edge technologies in chemical biology, molecular biophysics, structural biology, cell biology and genomics to explore mechanisms involving G-quadruplexes, with an emphasis on intervention strategies for cancer [e.g. see Nature Biotechnology 2023; Nature Chemistry 2021, 13, 626-633; Trends in Chemistry, 2020, 2:2, 123-136; Nature, 2018, 558, 465].

12. Fully Funded PhD Position in Characterisation of metastatic events in estrogen receptor positive breast cancer

Summary of PhD Program:

Estrogen Receptor positive (ER+) breast cancer comprises 75% of all breast cancer cases. ER is a transcription factor that is known to turn on the genes that cause cell division and cancer progression. ER activity is dictated by a pioneer factor called FOXA1, which can associate with compacted DNA, creating the enhancer elements that will subsequently recruit ER to switch on adjacent genes. ER and FOXA1 are known to be mutated in metastases that arise from ER+ breast cancer, but there is a spectrum of additional mutational events that are observed in ER+ metastasis. This project will explore the role of the metastasis-specific mutations and will focus on the detailed molecular characterisation of mutational events that are consistently observed in clinical samples.

Summary of PhD Program:

In our lab we are resolving how and when signaling systems evolved using in silico reconstruction and high-throughput biochemical characterization of ancestral proteins, the main goal of this project. Since some of the signaling systems that we study have emerged multiple times, our lab is in a unique position to address a fundamental question in protein biochemistry and evolution; whether the evolution of a new molecular function is dictated by biophysical constraints, contingent on a particular evolutionary history, or just one of many possibilities that could have arisen. In addressing these questions, we will also be able to analyze and quantify the degree to which we can engineer synthetic proteins whose function supersedes the ones from extant and ancestral natural ones.

Summary of PhD Program:

Our laboratory has recently made exciting progress in disentangling pro- and anti-oncogenic signaling driving cancer and in screening targets with combinatorial complete peptide libraries. In this project, we will be capitalizing on these advances to: First, develop our peptide screen technology further, so that we can move towards the incorporation of small molecule fragments to screen and target resistance variants of EGFR and other kinases in brain cancer, lung cancer and leukemia. Visceral pain affects millions of people worldwide, poses a significant economic burden, and affects the most intimate activities of daily living. Treatment for chronic pain is inadequate due to inefficacy and/or drug side effects, a problem that is particularly acute in visceral pain because many commonly used drugs have gastrointestinal side effects. There is growing evidence for the role of the gut microbiome in the modulation of visceral pain, via both direct effects of microbial mediators on sensory neurons and indirect effects via immune cell activation. The aim of this project will be to investigate the cellular mechanisms by which human gut microbes modulate visceral pain using functional recordings from pain sensing neurons, nerves and in vivo behavioural experiments in models of visceral pain.

Summary of PhD Program:

The project focuses on the development and implementation of AI-guided approaches for early prediction of neurodegenerative disorders. In particular, we aim to develop an innovative data-driven approach that capitalises on state-of-the-art algorithms from artificial intelligence (foundational models) to mine multimodal data from polygenic risk scores, MRI scans, biomarkers and cognitive tasks for early prediction of disease progression. Using this cross-disciplinary approach, we will develop AI-guided tools that predict individualised disease trajectories.
