The goal of this project is to develop deep learning methods to analyse wearable signals. The project will focus on both method development and clinical application. In the methodological part, the candidate will develop ML techniques to learn from large-scale wearable datasets (continuous glucose monitoring devices and smartwatches), with a specific focus on the development of foundation models and self-supervised pre-training. In the application part, the candidate will use the developed techniques to train specialised models for wearable-based cardiovascular risk factor prediction. In this task, the candidate will benefit from regular interaction with clinical experts from the Insel University Hospital Bern involved in the project.

4. Fully Funded PhD Position in Clinical Neuropsychology / Cognitive Neuro

Summary of PhD Program:

Phenylketonuria is a rare metabolic disorder that can lead to abnormalities in cognitive and cerebral development. Therefore, a strict low-phenylalanine diet is recommended in childhood and adolescence. We have been researching the extent to which high phenylalanine levels affect the brain in adulthood in the PICO study since 2018. We are currently planning the PICO-5 study, a 5-year long-term study of all participants in the PICO study, to examine how cognition, psychosocial variables and, above all, cerebral markers (structural and functional MRI) of patients with phenylketonuria develop in adulthood. The focus is on determining the longitudinal development of the “brain age” of patients and healthy study participants and the extent to which brain age is associated with cognition and biomarkers.

5. Fully Funded PhD Position in bacteriophages and their contribution to the evolution of bacterial antimicrobial resistance

Summary of PhD Program:

This PhD project aims at the deep characterization of a unique staphylococcal phage-host library (1) to assess and measure transduction and to select phage candidates with potential translational applications. The PhD candidate will first characterize at phenotypic and genotypic level a unique staphylococcal natural phage collection. Next, she/he will experimentally detect, constitute, and quantify customized transduction events of natural systems and generate a standardized workflow to measure this process by cutting-edge analytical approaches. Subsequently, the PhD candidate will contribute to the development of innovative methodological strategies to visualize transduction dynamics of selected natural systems.

6. Fully Funded PhD Position in staphylococcal bacteriophages and their role in bacterial adaptation

Summary of PhD Program:

This PhD project aims at measuring the contribution of staphylococcal temperate phages (and prophages) to bacterial adaptation to antibiotics. The PhD candidate will generate an unprecedented baseline of staphylococcal temperate phages from clinically relevant bacteria at the genomic and functional level with predicted value. She/he will then experimentally assess unexplored bacterial infection ranges as means to assess their relevance in bacteria modulation. The PhD candidate will evaluate their transduction ability by experimental and bioinformatic analyses. Finally, following cutting-edge methodological approaches, she/he will generate a battery of phage lytic variants that may be suitable for translational avenues.

Summary of PhD Program:

The Institute of Fish and Wildlife Health at the Department of Infectious Diseases and Pathobiology is looking for a person interested in research and diagnostics as of August 1, 2024 or by arrangement. Crayfish plague is a notifiable disease of native crayfish in Switzerland caused by the oomycete Aphanomyces astaci. Outbreaks of crayfish plague can lead to massive losses and the extinction of native crayfish populations. As part of the project, the diagnosis of the disease will be optimized and validated by comparing various molecular biological methods.

In addition to a license to practice as a veterinarian, a high level of self-motivation and an interest in working on population biology issues in the field, molecular biology methods in the laboratory and epidemiological issues are required. Confident and professional communication in German and English, both written and spoken, the ability to work in a team, and the ability to work independently and be organized are expected. Previous knowledge of molecular biology techniques is advantageous for laboratory work, and an interest in statistics and modeling is a prerequisite for epidemiological work .

Fully Funded PhD Position 

Summary of PhD Program:

The Medical Faculty of the University of Zurich (https://www.med.uzh.ch/de.html) and the Institute for Medical Education (https://www.iml.unibe.ch) of the Medical Faculty of the University of Bern are cooperating on various teaching research projects to ensure innovative, needs-based and attractive training and conditions. Both medical degree programs have a history of almost 200 years and include the largest student cohorts of any medical faculty in Switzerland.

The main goal of the funded project “Accompanying research for curriculum development at the Medical Faculty of the University of Zurich” is to scientifically examine questions surrounding the goals and effects of current curriculum reforms. Multifactorial studies will be used to examine various key parameters (e.g. satisfaction, knowledge and skills) of medical students before and after the study reform. A longitudinal study is also planned in this context. As part of the research cooperation, evidence-based quality assurance and maintenance of the curricula will be tested and established.

Prof. María Rodríguez Martínez has a background in physics. She transitioned to computational biology during her postdoctoral studies at the Weizmann Institute of Science (Israel) and Columbia University (USA). Between 2013 and 2023, she led the Computational Systems Biology team at IBM Research Europe (Switzerland), dedicated to the development of novel computational strategies for personalized cancer treatments. A major part of this work was developed under the umbrella of two major EU-funded consortia focused on prostate and pediatric cancers, which she successfully initiated and coordinated. Her current research integrates mechanistic and artificial intelligence models, with a particular emphasis on the development of interpretable deep learning approaches for computational biology. Recently, her research has concentrated on cancer immunology, leading to the development of predictive models for T cell receptor binding and the exploration of B cell evolution.
