The PhD project will aim at integrating single cell clonal, spatial and dissociated cell transcriptomics data for 3D neurodevelopmental reconstruction using a machine learning approach and beyond. Combo of single cell and spatial transcriptomics adds a critical layer of information by mapping gene expression patterns to specific locations within the nervous tissue, revealing how cells interact within their microenvironment. Single cell clonal data tracks the lineage relationships between cells, providing insight into the clonal evolution of neural cells during development and regeneration. This clonal data is crucial for identifying progenitor cells and understanding their role in generating the diverse cell types.

2. Fully Funded PhD Position in DNA Tools for Spatial Biology

Summary of PhD Program:

This project is financed by a an ERC Advanced Grant to Björn Högberg with the aim to generate images of RNA distributions in tissue using methods that have become known as DNA Microcsopy. The principle is that by letting barcoded strands of DNA (for example cDNA) interact and concatenate in-situ, it is possible to generate adjacency information from sequence alone, independent from optical microscopy. This adjacency or neighbor-neighbor information can be used generate images in a computer. Today one person can routinely read millions of sequences on a weekly basis. And likely soon, we will be able to read billions of sequences daily in small labs. This outlook together with future increases in power of computational methods will then enable us, and others, to learn the inner secrets of biological system at a significantly faster rate.

Summary of PhD Program:

Hydroclimate extremes (e.g. floods, droughts and heatwaves) negatively affect both human and natural systems, having led to over 2 million deaths worldwide over the last 50 years. Climate change increases the frequency and severity of such events, notably of floods and heatwaves. For instance, in 2022, amid a drought, Italy’s river Misa overflowed, devastating agriculture, while Europe faced simultaneous heatwaves and droughts. In the spring of 2023, the Po Valley in Italy experienced flooding following a prolonged drought, concurrently with Spain undergoing a heatwave-drought. This points to the urgency of reducing the impacts on the most vulnerable societal groups by developing new recommendations and long-term mitigation strategies.

5. Fully Funded PhD Position in enteric neuroscience

Summary of PhD Program:

The Marklund lab addresses fundamental research questions in Enteric Nervous System (ENS) biology with a focus on neural cell diversity. The team has identified molecularly distinct neuronal and glial cell types as well as a new conceptual model for how neuron types emerge during ENS development (Morarach et al., 2021). These discoveries form the basis for an ERC-funded project which seeks to uncover molecular programs controlling cell fate decisions during embryonic and adult enteric neurogenesis and applying these insights to engineer specific neuron types within the adult gut wall. A wide range of transcriptomic, epigenetic, transgenic and imaging methodologies are utilized to meet these aims. By resolving mechanisms of ENS development, the lab hopes to pave the way for a better understanding, characterization and treatment of prevalent gut disorders.

We are seeking a highly motivated and self-driven doctoral student with a keen interest in CNS regeneration to develop innovative pro regenerative strategies in the context of CNS injury. Our lab is interested in stimulating regeneration in the mammalian central nervous system. We aim to uncover the principles of cell fate regulation in models of efficient repair and repurpose them to enhance repair in adult stages when regeneration fails. We use a multidisciplinary approach that involves stem cell biology, systems biology, computational biology, molecular engineering, and mouse models of disease.

7. Fully Funded PhD Position in tissue immunology

Summary of PhD Program:

Natural killer (NK) cells are important early immune effector cells in the defense against cancer and viruses. NK cells are prevalent in peripheral blood but also exist as tissue-resident (TR) cells in most human peripheral organs. We have previously generated comprehensive maps of NK cell tissue-residency across different human tissues and defined functional regulation of human NK cell tissue-residency. However, multiple aspects of TR NK cells are still understudied. Building on novel insights related to TR NK cells from this work, we will address questions related to metabolism and spatial localization of human TR NK cells at steady state in this PhD-student project. The successful candidate will work with primary human tissue samples and analyze metabolic aspects of TR NK cells using high-dimensional flow cytometry-based, single cell resolution imaging. In addition, spatial transcriptomics will be used to define the spatial localization of those cells.

8. Fully Funded PhD Position in Neural Circuits

Summary of PhD Program:

The Meletis Laboratory at Karolinska Institutet in Stockholm has an open position for a doctoral student to investigate the circuit mechanisms that control motivated behaviors. The doctoral student will investigate the in vivo role of circuits and genetically-defined neurons types in motivated behaviors (e.g. appetitive, aversive) and define circuit dysfunction in disease-relevant mouse models.

The project will take advantage of advanced methods in systems neuroscience including cell-type specific in vivo imaging (e.g. photometry, miniscopes), cell-type specific manipulation during behavior (e.g. optogenetics), wholebrain circuit tracing, Patch-seq, and mapping of neuron identity using molecular methods (e.g. snRNA-seq and genetic labeling).

Fully Funded PhD Position in single-cell molecular connectomics of neurodevelopmental disorders

Summary of PhD Program:

In this project we will combine viral barcoding and sequencing methods to develop a novel method that allows simultaneous single-cell profiling of gene expression and neuronal connectivity in a tissue context. We will employ this approach for comparative studies of neural circuitry in the prefrontal cortex in wild type mice and multiple mouse models of autism spectrum disorder.

The prospective doctoral student will have the opportunity to become acquainted with a wide range of cutting-edge methods including generation and characterization of viral barcode libraries; in vivo barcode delivery into the mouse brain; 3D intact-tissue RNA-sequencing; high resolution imaging using spinning disk confocal microscopy; fluorescence image processing; single-cell data analysis.
