This PhD project is part of the CDT in Process Industries: Net Zero. The successful PhD student will be co-supervised by academics from the Process Intensification Group at Newcastle University. Nestling has designed a containerised cultivation and processing plant for a broad range of microorganisms with a focus on mycelium. The system is fully automated; the SCADA system is connected to the cloud and provides performance data, enabling the monitoring of critical process parameters (CPPs) and critical quality attributes (CQAs). Nestling wishes to collect the data and apply machine learning techniques to identify process efficiency improvements and enable prediction across scales for a given biological process.

5. Fully Funded PhD Position in Using Data-Driven Methods to Model Planetary Atmospheres and Oceans

Summary of PhD Program:

Juno observations of the upper atmosphere Jupiter reveal complicated small-scale features consisting of eddies, jets, and filaments. Similar features are expected to be present in the atmospheres and oceans of other celestial bodies. Modeling these dynamical processes is difficult given the wide range of scales that must be resolved to fully capture the motion. As such, these small-scale features are typically unresolved in numerical simulations due to resolution constraints. Instead, a physical understanding of these unrepresented processes must be incorporated directly into the model via a technique known as ‘parametrisation’.

7. Fully Funded PhD Position in Structural and functional characterisation of mycobacterial outer membrane proteins

Summary of PhD Program:

Every year mycobacterial pathogens, including Mycobacterium tuberculosis, are responsible for millions of deaths worldwide. Mycobacteria are surrounded by a complex cell envelope comprising an outer-membrane rich specialised lipids. This barrier acts to restrict the import and export of nutrients and proteins across the cell envelope. We still know very little about the proteins and transport systems residing in the mycobacterial outer membrane. This project aims to identify, isolate and characterise membrane transport systems from mycobacteria using a multi-disciplinary approach combing structural biology with molecular microbiology to elucidate transport mechanisms.

8. Fully Funded PhD Position in Processes driving neurodegeneration and cognitive impairment in Lewy body dementia 

Summary of PhD Program:

Lewy body dementia (LBD) is a common neurodegenerative disorder which has no cure, in part because the disease mechanisms that underlie neurodegeneration are not known. This PhD studentship has the potential to identify some of these mechanisms, and may help us develop more effective treatments. To better understand LBD, this studentship will employ neuropathological examination of post-mortem brain tissue combined with high-field neuroimaging in living patients to interrogate associations between neurodegeneration and potential causative mechanisms, including iron accumulation, mitochondrial dysfunction and formation of protein aggregates.

Northumbrian Water have proposed substantial investments in nature-based solutions (NBS) to deliver nutrient neutrality for the Tees estuary and surrounding coastal waters at scales not seen in the UK. This PhD project is part of the CDT in Process Industries: Net Zero. The successful PhD student will be co-supervised by academics from the Process Intensification Group at Newcastle University. NWL operates two Advanced Anaerobic Digestion Plants (AAD), one on Teesside and one on Tyneside. These plants process more than 70,000 tonnes of biosolids, generating 160GWh of biofuels. Most of the biosolids are collected by road from across the North East of England – from the Scottish Border to the North York Moors. The biosolids have a high water content – meaning NWL transfers around 750,000 tonnes of material each year into the two sites and following treatment, the residual product is deposited to land as fertiliser – a further 100,000 tonnes of material moved. This haulage activity uses approximately 1.6million litres of diesel each year.

This studentship, based at the University of Nottingham is aligned to the LifeArc. Translational Centre for Rare Respiratory Diseases. The Centre funded at £9.5M over five years is a national collaborative grouping that will change the research landscape for people affected by rare lung diseases. The studentship will focus upon modelling and drug discovery in one of the Centre’s exemplar diseases, lymphangioleiomyomatosis (LAM). LAM is a rare disease which almost exclusively affects women and is caused by somatic or germline mutations in the tuberous sclerosis complex (TSC) genes.

This project will use a first-principles approach in which large-scale simulations of QCD are performed on a discretised “lattice” version of space and time, similar to the finite difference approach in computational fluid dynamics. Summary of PhD Program:

The main contribution of the Antarctic Ice Sheet (AIS) to sea level rise comes from the flow of inland ice out to sea, a process that is controlled by the presence of floating ice shelves around the AIS. Ice loss from ice shelf calving has been shown to account for roughly half of AIS mass loss (Greene et al., 2022). Ice shelves typically follow a period of slow advance for several decades before undergoing more rapid ice shelf calving events that reduce their extent. In addition to this natural variance, the ice-shelf extent is becoming increasingly impacted by a heating climate driving melting.

This project takes advantage of existing archived benthic sediment samples collected along a distance gradient from 50 m to 3200 m away from two North Sea platforms (i.e. North West Hutton and Miller, that were decommissioned in 2009 and 2018 respectively). The University of Essex has obtained a suite of hydrocarbon data (petroleum alkanes, PAHs), archived DNA and metagenome data from these sediments that will be made available to the student. All supervisors have well-established track records of supervising Masters and PhD students to completion and are fully committed to supporting the student. Therefore this project is very low risk.

Summary of PhD Program:

The SNO+ experiment is a low background multi-purpose liquid scintillator experiment, operating in Canada. The experiment is currently taking data with pure scintillator allowing oscillation measurements with solar and reactor neutrinos and various other low energy analyses. Tellurium isotope addition is planned to start towards the end of 2025 to enable a search for neutrino-less double beta decay. This student will take a leading role in the SNO+ double beta analysis. They will analyse the first isotope data, with a goal of characterising the detector response using known internal sources including 2-neutrino double beta decay of 130Te, and evaluating and rejecting background contributions based on side-band samples.

Mechanosensing proteins detect mechanical forces within cells and convert them into biochemical signals. Understanding the dynamic behaviour of these proteins under force is key for advancing our understanding of this process called mechanotransduction. 8. Fully Funded PhD Position in Lunar South Pole Landing Sites: Analogue Mineralogy and ISRU

Summary of PhD Program:

In this PhD studentship, we will prepare mineralogical analogues for likely south pole landing sites. The synthesised analogues will be measured for thermal conductivity in ice-bearing samples, over a range of appropriate temperatures and ice sublimation loss rates to mimic the lunar environment. The results from these experiments, will improve thermal models to predict likely depths of water ice preservation. In tandem with this, the student will identify and study the mineralogy of lunar meteorites and Apollo samples analogous to the South Pole Aitken Basin.

We have explored how LRRK2 is regulated and discovered several signalling components such as VPS35 4, Rab29 5,6 and other Rabs including Rab12 7 and Rab 32 8 that strikingly controls LRRK2 pathway activity. We have identified a poorly studied protein phosphatase termed PPM1H that counteracts LRRK2 signalling by selectively dephosphorylating Rab proteins 9. Much evidence suggests that elevation of the LRRK2 pathway leads to lysosome dysfunction. We have recently identified a new downstream component of the LRRK2 pathway termed TMEM55B that may function as an E3 ligase that is located on the lysosome 10.

17. Fully Funded PhD Position in How do atypical E3 ligases facilitate their biology?

Summary of PhD Program:

Our multidisciplinary lab has developed pioneering technologies for E3 ligase discovery and activity measurement 1,2. The discovery and study of atypical E3 ligases have resulted in new ubiquitin system paradigms with therapeutic opportunities 3-5. We revealed that MYCBP2 conjugates ubiquitin to atypical sites such as threonine and uses an unprecedented ubiquitin transfer mechanism we term ubiquitin relay. MYCBP2 promotes programmed axon degeneration so drugs that block its ability to carry out non-lysine ubiquitination have great promise for treating neurological diseases such as multiple sclerosis, neuropathies and ALS.
